I've never heard of this before. (I have Windows BIAB, and as you say, that could be the reason.)
When I find BIAB behaving in unusual ways, my first step in problem solving is to return to factory settings (the "most" settings options).
If that doesn't work, I suggest that you generate the file and double check that the problem is there.
Then I'd freeze all the tracks, save the file and then it over to support@pgmusic.com. When PGMusic generate the song, because tracks are frozen, it will generate for them just as it did for you.
