I had this exact problem. Try the following:
Set the lead in drum introduction to two bars rather than to one bar. In my experience, whenever you save an SGU file to either .wav or to video/avi, it automatically creates a two bar introduction.
If your original sgu file had a one bar introduction, the video will be out of sync.
