Yes, you are correct that this is the purpose that the clean mode option serves.

This isn't necessarily directed at you but at future readers who may stumble across this thread, but another box that often trips people up is the "mono" box. If you ever happen to notice that you can't place notes too close together without it moving the note to the new location, unchecking mono will allow the notes to overlap if one so desires. The Note, Rest, Mono, and Clean buttons on the notation window are definitely good ones to pay attention to.
