It may have happened due to the method you imported the MIDI data. I would think opening a MIDI file would reset everything and overwrite changes to align with the new MIDI data.
Your post indicates you imported the file rather than specifying to import chords only.
There's a command to import just MIDI chords that should only import the chords and nothing else.
