Had you added more choruses after generating the MultiRiff? Once you accept a Multiriff, it freezes the track, so if you add the choruses afterwards, it will not play in those new choruses. To get around this you could either unfreeze the track and re-generate the whole thing, or go back to the MultiRiffs window and generate a MultiRiff for your new choruses.
