I cannot reproduce this.
My approach is...
1) click on mute in the mixer
2) save file
3) exit BIAB
4) restart BIAB
5) open file
When I follow the above, the file opens with the mute saved in the song.
If I click on mute and don't save the song and exit, I am not advised that "the song song changed, do you want to save it" which I'm thinking I should be asked. In this instance when I open the song, the mute is not saved. This is to be expected, though, since it wasn't saved in the first place.
