I would just use a different instance of your MIDI plugin for the Utility track.

By default, all tracks will use the "default synth", typically the Coyote. First, you could use a unique MIDI channel for your Utility track by right-clicking on the track name | Track Settings | MIDI Channel. If you use a MIDI channel that isn't already being used then you would be okay (for example, don't select channel 3, because that is the default Piano track channel).

However, even better, click on the Plugins tab of the mixer, click where it says [default synth...], and specifically select Coyote WT from the Choose Plugin dialog. Now you'll be using a different instance of the Coyote WT plugin and it won't matter if you happen to use channel 3. I would recommend that you still select a MIDI channel as described above, since the MIDI notes might not be on the channel you expect, or there might be multiple channels - depending on where the MIDI part came from.
