First question is are you using midi tracks or RealTracks?

If you are using midi tracks then you should use the Piano Roll window to edit the midi. Don't forget to freeze the track after you've edited to your satisfaction.

If you are using RealTracks you must remember they are recorded audio tracks. The audio to create the progression may not exist. You may want to try converting the bar, or bars where you want the progression to exist into bars for Playable RealTracks and edit the Playable RealTrack to follow the progression. Again, don't forget to freeze the track when editing is complete.
