When you say that you used the "chord wizard", does this mean that you are using the Audio Chord Wizard to create a tempo map and to determine the chords used in the audio recording? If so, I suspect that the problem might lie with Auto Marking. If Auto Marking was active while you were adjusting some barlines, it could potentially lead to a tempo map that has bars where the timing is not consistent. Furthermore, if you have been using Audio Chord Wizard, I encourage you to have a look at the tutorial that I have just finished preparing. It's in the "Tips and Tricks" forum.
