1. I can duplicate this problem with the current build, and we've reported it. As mentioned, you don't actually need to be in plugin mode to drag tracks. If your DAW is hidden behind the main window when you drag the track, you can drag it into it's icon in the task bar, and that will bring it to the front.

2. If you are dragging your MIDI tracks as MIDI (rather than setting them to be converted to audio), the issue is most likely that you haven't set your DAW to the correct tempo. If the tempo of your song in BB is 200bpm, that's what you'll need to set your DAW to.

3. I am not sure exactly what could be causing that, but it might have to do with some volume controllers that happen to be on your Melody or Soloist track for some reason, and are causing some channels to fade-out. As an experiment, see if the same thing happens if you mute the Melody and Soloist track prior to rendering. If that doesn't make a difference, perhaps you could send the file to support@ pgmusic.com and we'll take a look at it. (assuming that this problem is file-specific, and not an issue with every song you try to render)
