It sounds like you had created an audio file for your BIAB song. This file contained the original sound that you were trying to get rid of. If there is an audio file in the same directory as the song file, and the audio has the same name as the song file but with a different extension (e.g. my_song.mp3, my_song.SGU), then the audio file automatically loads when you open song file. When you regenerate the SGU file and play it, the audio file will also play along.

Double-check your song folder and if there is an audio file in there with the same name as the song, rename it slightly so that the names are not identical.
