OK, this all appears to work for me. I am using the demo song for skies.sty Slow 12-8. On first play the notation for the organ in the notation window is as you describe, but it is easy to transpose it down one or two octaves. Go to the Mixer, R-click on Organ. Select "edit midi". Then select "transpose". Then select "transpose one octave down". Repeat this to move it another octave down if you wish.
Over in the notation window, select organ and you should be seeing all that I have described.
