I'm not sure if this is your problem, but to enter two chords in one cell, just separate them with commas. That will put a chord on each beat.

| [ C,F ] [ C,G ] |

This will be interpreted as a C chord on beat one, an F chord on beat two, a C chord on beat 3, and a G chord on beat 4.

Or are you having a different problem.

Also, be aware that some MIDI and KAR files don't necessarily line up properly to bar lines. They sound fine, but the creators mess with the alignment as a sort of copy protection for the file, so they don't look right when trying to disassemble them.
