Yeah, I'm thinking you don't have your ending or total song length set properly. Add a couple of bars to the ending of the song and see what happens. Noel's top pic shows the set up. But you can always simply click near the end of the song and INSERT BARS. Be sure the number for ending bar in Noels top pic, is equal to, or greater than the total length needed. That should solve the problem.
EDIT: You don't need to use the factory 2 bar ending. You can easily make a custom ending for the song by entering the proper holds or shots in the right place for the song. I'll often use this method rather than the default 2 or 4 bar endings, especially when they don't sound right.
