Is the final bar of your song set up to generate a 2-bar ending? You can find that out by pressing Ctrl-N to bring up Song Settings, then there's a checkbox in the lower left.
If the song is using a 2-bar/4-bar ending, then it will only recognize the first chord in the ending bars. To achieve what you're going for, you should disable the 2-bar ending and extend your song by a bar or two.
