Chiming in so I can follow the thread. I use hold, shot and rests extensively, and enter them with either the Chord Options pop up (Alt+F5) or direct typing input (like "C...b") depending on what I'm trying to do. I've found the two entry methods to work identically and have never experienced the code being ignored.
Unless somebody else on the forum recognizes your issue and knows what's up, maybe you can provide more information and maybe a screenshot? Same here. The Chord Options window works exactly the same as manually typing in the chord, in that the Chord Options window simply types the code for you with no other magic happening behind the scenes. They should work exactly the same. Noel and Matt's recommendations are exactly what I would suggest.
