Sounds like you imported a MIDI file that had volume commands embedded (which is not unusual). Look at the MIDI Event Editor to see; you can delete those events in the editor, then set your volumes per track with sliders. It should save then.
Embedded commands (whether they were already there or you put them in yourself) over-ride the slider settings.
