In a polyphoinc audio file ALL the notes will be treated as the same instrument. They will not be separated out in the transcription. If there are more than one instrument it will need to be isolated (Stem Separation) before any individual instruments contribution to the mix can be transcribed. In the case of the Piano in Carol of the Bells this was solo piano on a .mp3 file. No stem separation was done. I think this was the same case for the horn which as played solo. Does that answer your question.
