Are there any articulations on the melody track? Maybe sustain pedal or any other CC that BiaB is not reading?
Can you combine both tracks in Finale or some other program? Put the melody on track one and the accompaniment on track two then bring them into BiaB and separate and move them there.
If you can upload both MIDI files I can look at them later today.
