I notice that you've been using BIAB for a long, long time so you have probably tried the suggestions below. In case you haven't, though, here they are...

What I would look at in this situation is:–

1) After the song has loaded, set the base tempo of the audio file.

To do this, right-click on the User Audio Track in the mixer, select Track Settings and then select Base Tempo.
There is also a 'Conform to tempo' option underneath the Base Tempo that might be worth trying too.

2) The User Audio exists as a separate file. Is you re-import it, you can set the import options so that it loads at Bar 1 and not Bar -1.

3) Lastly, it is possible to timeshift the audio in milliseconds. Positive values will move it right and negative values will move it left. This option is found under the Audio menu. (The Set Base Tempo can also be accessed from this menu.)
