There are actually two ways that this can happen:
1. As stated already, you can change key for a song, but not transpose it. This is a two-step process. When you change key signature, a prompt asks you if you also want to transpose the song data as well. To fix this issue, change the key back to Bb without transposing the song data and all should be well.
2. Transposing for instruments. If you enter the notation options dialog, you can select an instrument transposition. I often transpose for alto sax (Eb), so the chords will change to root A (three sharps) when the song is actually in the key of C. Since I also play guitar and keyboard, this has caught me a few times! It would be nice if transposed chord symbols were shown in a slightly different color than black, say, dark green or something...
