For my wife’s birthday I was working on a song using the "_JWALZGA slow jazz waltz with w Ac Guit" style, when I noticed a strange sounding chord on the guitar part. In spite of the chord being a very clear Cmaj7 the guitar is playing C7.
Does this happen in other styles as well? I have never heard something like this before.

First make sure that the entry of Cmaj7 is not an edit after entering a C7 and the file or track is Frozen, which won't allow for the change.
Could simply be the songfile is corrupted and that means we have to hit New and start all over again. I would try temporarily inserting a different style just to see if the problem is "global" in nature, affecting all styles, or if it is just with the one style chosen.
But before doing that I first try Rebooting the computer to regain lost resources and check the file again. Sometimes try re-entering the chord after the reboot.

I was battling with this yesterday. Simply try other chord variations .... Try C2, C5, Cmaj, and plain old C... sometimes that will work... it certainly worked for me. The variations are not limited to just those. The more theory you know the more options you have to try.
Sometimes you just don't want that clean 7th ringing in there so figure out the alternatives and try them.

Sometimes PG Music need to revisit an occasional mapping for a particular Realtrack. If you have a read through the updates we get, you'll see reference to these chord fixes.
I've come across a couple of chords like you describe over the years and, when it happens, I simply freeze all the tracks and then send the MGU/SGU file over to support@pgmusic.com with an explanation. This allows them to hear what I'm hearing (just give them the bar numbers that they need to listen to).
