If you have set up your sound device such that it is locked to any rate other than 44.1, BiaB will be out of tune.
For example, the 48KHz choice will not be enough of an oversampling situation to make things sound weird, but enough to make pitches slightly out of tune.
There may be a setting in your sound device's control panel that allows the host programs to set the rate, that is likely the better choice to use in most cases.
If not, then make sure your device is set to 16/44.1 *before* starting BiaB.
