First check the Chord Grid, scanning for any red outlines around bar numbers, which would indicate a Bar Settings change. Use the RightClick->Bar Settings command to examine each one and make certain that a transposition has not somehow been invoked.

If it was a RealTrack, you would have to regenerate the RealTrack after changing the number of choruses.

If RealTrack or MIDI track, this would obviously be a bug or at least a situation where the computer got confused, perhaps due to resources being used up (ram?).

As always, try it again after a reboot.

If that doesn't work, try it again after a Return to Factory Settings.

If it is still the same, it could be a corrupted songfile. Try starting over from the beginning after hitting New, then re-enter the chords, etc.
