Using FLAC would add time to the loading of the files as they would each have to be converted.

Some like the WAV files for the better audio quality because they either are using BIAB predominantly to make recordings or simply can afford "pristine" audio files, others who use BIAB in live performance may simply like the faster loading time vs the compressed schemes, even the WMA conversion adds to the amount of time before a loaded song can be started. I haven't stopwatched it, but would venture to say from simple experience that converting FLAC would likely take even longer than converting from WMA. There may also be licensing hurdles to cross, too. $$$
