Sometimes there is a hidden midi command in the file that dictates what instrument comes in.
I have picked up 3rd party songs that require a manual edit of the midi in the lead in bars or first bar in order to override it.
On the other hand you should be able to make a change at a bar and have it stick.
Using the Save with Patches and harmony you have to hit the button to load the patches first, then once the numbers are in the boxes for melody etc. do the save.
