I recently had the same thing happen when using the ACW to transcribe a few songs. Did not have time to thoroughloy investigate because those songs had to get done, so I got 'r done by doing the following:
Don't know if this may be a bug or not, but you can try correcting the situation using the Audio menu's Edit -> Timeshift command. Unfortunately, that must be done experimentally, moving the audio until you figure out how far to get it back in sync.
In my case, entering a value up around 2500 was needed. That would seem to indicate that the two bar Countin was being ignored by the audio file...
A workaround, perhaps, but able to keep things going.
