That is because the Patch data is imbedded in the songfile.
After you have changed the patches and before you hit play again, go to File -> Save Song with Patches and Harmony and hit the "Fill with Patches" button, also check the boxes on the right for MSB and LSB and then Save from there.
That will rewrite the data in the songfile.
