More often than not, I tend to prefer the original.
"I Who Have Nothing" - although I'm not familiar with the Italian "Uno Dei Tanti", I think Tom Jones did the English version better than Ben E King
Most Bob Dylan songs were done better by anyone else who sang them
"Black Magic Woman" - I thought Santana improved the already very good Peter Green / Fleetwood Mac version
Vanilla Fudge reworked "Eleanor Rigby", "Season Of The Witch" and "You Keep Me Hanging On" to versions that are so different that although I like them better, they don't replace the originals, so I don't know if that counts
"You Go To My Head" original vocals by Nan Wynn - The Frank Sinatra and Mark Murphy versions are my favorites and they are so different that I can't say which one is the best
"Blueberry Hill" - I like the Fats Domino version much better than the Gene Autry version.
"At Last" - I think the Etta James version is better than the Glenn Miller version.
I like Natalie Cole's "Pink Cadillac" better than Bruce Springsteen's
"Stormy Monday Blues" I think Bobby "Blue" Bland did it better than T-Bone Walker (originally titled "Call It Stormy Monday")
"Respect" - I like Aretha Franklin's version better than the original Otis Redding version
"Try A Little Tenderness" - Otis Redding did this one way better than Val Rosing
There are more, but I don't want to hog them all.
Also, it's personal taste, so feel free to disagree.

Notes, I agree on everything you said.
The best combination, IMHO, is to have Dylan write the songs and to have the Byrds sing them.
Everything Vanilla Fudge did was super.
Anything Peaches sang was better than the original!
I will add that Chubby Checkers version of “The Twist” was better than Hank Ballards version.
Some covers are virtual copies of the original, like CCR’s version of “Susie Q”, originally written and sung by Paul Hawkins.

More modern references: Tyler Ward made his fame on YouTube by doing very inventive and better than the original covers of Taylor Swift, Justin Bieber and Eminem songs. The social media crowd loved him/favorited him to worldwide fame. Most of the Taylor Swift cover songs are gone from his YouTube channel (which has over 1.5 million subscribers). But there's a section of cover songs (probably 30) on his YouTube channel, each of which could be argued are better than 'the original'. This one is particularly interesting - using an iPhone mic as input into Logic, of a Christina Aguilera original. This one has nearly a million views. I too love JC's version of this song, in fact I have had it on my playlist for my last couple of month's gigs.
I must admit as much as I love the song many more people in my audiences feel it is too dark, and I guess that is why I love it so.

Allison Krauss and Union Station could probably cover just about ANY song and it will be better than the original. Very true Scott. With a voice like Allison's and the skill of her band mates there would be very few songs they couldn't play better than the originals.

"I'm A Man" by Chicago Transit Authority (now just called Chicago) over Spencer Davis Group because the Chicago version is longer and has awesome drums and percussion.
"Got To Get You Into My Life" by Earth, Wind & Fire over The Beatles seems to have more energy to it.
"Lucy In The Sky With Diamonds" by Elton John over the Beatles because Elton's is more commercial.
"Behind Blue Eyes" by Limp Bizkit over the Who because they expanded on the theme.
"Peter Gunn Theme" by Duanne Eddie & Noise over Henry Mancini though the Henry Mancini version is better recorded, the Duanne Eddie & Noise version just has a lot of energy to it.
"Stand By Your Man" by the Blues Brothers over Tammy Wynette. If you've got to ask why, you've never seen the original movie.

Just my reactions, YMMV! I normally prefer originals. Each of these 4 originals was the biggest hit of the original artist, and each of the original artists was a major artist with many hits. Yet in each case, I greatly prefer the cover. I like the Doors, have all their stuff, but have never liked "Light My Fire", except for Ray Manzarek's fantastic organ play. I love Jose Feliciano's very different cover. "Light My Fire" Jose Feliciano 1968 "Light My Fire" Doors 1967 Ray Manzarek Gladys Knight is still bothered by the fact that her own record company, Motown, allowed this cover of Gladys Knight and the Pips' biggest hit. The cover was initially an album cut. Though I'm tired of Marvin Gaye's version, I think it's way better. "I Heard It through the Grapevine" Marvin Gaye 1968 "I Heard It Through The Grapevine" Gladys Knight and the Pips 1967 Gene Vincent was Capital Records answer to RCA's Elvis Presley. He wrote "Be-Bop-A-Lula" his signature song and biggest hit. The Everly Brothers' version is much faster and better, IMO. Years later, Vincent performed a faster version live. Be-Bop-A-Lula Everly Brothers 1958 album cut, 1960 "B" side to "When Will I Be Loved" Cover "Be-bop-A-Lula" Gene Vincent 1956 Original Though I am somewhat tired of Doris Day's original "Que Sera, Sera (Whatever Will Be, Will Be)", I think it is one of the most brilliant one take recordings I have ever heard (the vocal, arrangement), and it was, by far, her biggest hit. Mary Hopkin was a Welch singer who became the second biggest selling recording act for the Beatles' Apple Records. Paul McCartney produced this record and played guitar and bass. Here are a couple of really obscure originals that did not even sniff the Top 100. I was unfamiliar with "Break-A-Way" by Irma Thomas until about 10 years ago. Jackie DeShannon's record is really obscure. Irma Thomas's 1964 recording was the "B" side of "Wish Someone Would Care" which made #17. Incredibly, "Break-A-Way" never charted! "Break-A-Way" Irma Thomas 1964 "B" side (One of my all-time favorite recordings; GREAT backup singers!!!) Cover "Break-A-Way" Jackie DeShannon 1964 The original recording of "Break-A-Way" starts at about 2:56. It is the second Jackie DeShannon record, following "When You Walk Into The Room". Original George Harrison had a #1 with his cover of "Got My Mind Set On You". "Got My Mind Set On You" George Harrison 1987 Cover "I've Got My Mind Set on You" James Ray 1962 Original

I really like the Rolling Stones and have a rather complete collection. Mick Jagger and Keith Richards are one the most successful songwriting teams ever. Strangely, my favorite Rolling Stones' recording is a cover and I think the best recording of my favorite Jagger / Richards song is also a cover! "She Said Yeah" Rolling Stones 1965 (My favorite Stones' recording.) Cover "She Said Yeah" Larry Williams 1959 (B-side of "Bad Boy") Original There is a mournful quality to the Searchers version of "Take It Or Leave It", befitting the lyric. Their arrangement is more complex than the Stones. Note the pulsating harmony mimicking the "flashing neon lights"; this is accentuated in the Searchers' recording, but is present on the Stones' version. The Stones' version was an album track; they gave it to the Searchers; their UK "Aftermath" album was actually released a couple of days after the Searchers' single. They will not work with the Pro or MegaPAK version because they need the RealTracks from the UltraPAK, UltraPAK+, or Audiophile Edition.
