If you look at the RH side of RealBand near the top, underneath the Prefs toolbar button, you should see a block labeled, "Bar Offset" there. Default is -2: Try setting that to 0 instead before doing the track import.
The above was added to RealBand.
If you have only PT, I don't think that feature is available there.
Best way to handle that is to either leave the countin intact and wait until after mixdown to delete it, as LynB says to do, or put up with "manually" removing the two bars using Highlight, Cut, Close Gap on each track after Import.
