Yes, you are certainly "missing something":

We cannot alter the *auto-accompaniment* tracks, B,D,G,P,S - because the Style file will indeed override what you modified there as soon as we reload the song or hit Play again. This is by design.

One way to get a bassline that you desire is to create your own custom User Style using the Style editor and inserting your own Patterns into the style. This can be involved.

Another way would be to take advantage of the Melody or Soloist tracks. There are the two tracks that allow us to record or enter notes that will "stick".

Then Save with Patches and Harmony but do not check the original Bass track to be saved and played with the song if your Bass track covers the entire song.

The fastest way to enter songs when you do not have a MIDI keyboard is to use the QWERTY keyboard wizard to punch in the notes in the desired rhythm. The notes will not be the exact note values you want yet, but the Wizard makes them sound harmonically with the chords as the song plays. Next step is to go into the Notation Editor and grab each note and DRAG it with the mouse to the right note you want to hear. This does not take as long as it sounds, it is rather neat actually.
