If you are using the Chord Wizard then I take it you are also using the ACW to convert an audio recording to Chords and such?

If so, you may have also created a Tempo Map for the song. This is where the critical First Bar placement - and any other timing replacements - are controlled.

Open the Tempo Map at that bar and see what it says there, try Editing it there.

Not sure if that is your problem, but sounds like it may be the case here.
