Sounds to me like your MIDI file, converted to Audio, is not starting at the same time as the BB playbsck.
There is a way to adjust the beginning of an Audio file, under the Audio->Edit menu, we can time-shift the entire audio file forwards or backwards to make it start at the same time as BB. The process is one of trial and error, though, it is not automatic in nature.
